I'm going to be using a 3 bar tip sensor instead of the tip jumper. Do i have to have all the vaccum lines hooked up like stock that go to the tip sensor? Or can i just leave the lines disconected and open to the atmosphere?

Either or. The important part is that the sensor reads how a 3-bar tip should. You need the tip sensor hooked up for PCM based boost control, which we do not set up at this time for you. If it is vented to atmosphere, the stock jumpered tip sensor should read the same as a 3-bar tip.
