I assume the amps are 3000 peak if this is so then it is probably at about 3500 total RMS. If you are planning to run this with no loss form your alternator or battey you have another thing comming. You will have a bit of DC loss and some AC lag. If i were you i would look into having a professional tune and maybe an additional quick charge red or yellow top somewhere. An aftermarket alternator will help with the ac power draw, but there will still be some dimming of the interior and exterior lights because of the fast draw of energy to the amps. The caps will help you out a lot!!!! You obviously did the smart thing by adding them to your set-up, but the one thing that was over looked was the basic calculation is 1 farad for every 1000watts of power (this leaves you a little short for your cap charge if you are running 6000watts and only 5000watts of cap coverage)
WHAT I WOULD DO:
First - look into an additional, stand alone power source.
Second - buy another cap (to help you with the power delay issue)
-OR- sell the 2 caps you have and buy a 6farad and run that by itself
Third - get a good equalizer for tuning all of your componets together (or you will get all of the stuff in your car and have it POUNDING, but it may be aout of tune and sound like complete $#!t)
Last - if you are not completely confident in your ability to tune this system HAVE IT PROFESSIONALLY TUNED. (It may save you from blowing everything you have bought so far.... i am sure you have some type of warantee, but usually they will void out if it is somehow overpowered)

sell 2 of the subs and one of the amp and get a tuned custom box and have a much more efficient system. everything will be much more ballanced, easier to wire and tune, and in all honesty will probably be louder than all 4 (sorry to say it)
BUT NO MATTER WHAT YOU DECIDE!!!!!!!!! PLEASE DO THE FOLLOWING:
make sure you have a GOOD ground (same gauge cable as your power)- it makes a huge diffrence
Get a good Fuse or even a circuit breaker relay. I will save your @$$. Trust Me.
Do not be afraid to ask someone for help!!!
and LABEL everything you wire. when your system goes out (not if.....WHEN) you will thank me.
