Ok, I just ordered a stage 3 setup. I ordered the green turbo setup from forced performance... I am sick of being slow lol. What tune should I use? Should I use the stage 3 PCM code as a base or should I use the stage 2 setup and just modify it? I don't have a return line, so no boost reference...

You will need a boost referenced Regulator with those injectors.
I would like you to try my tune in that combo.
jus be careful on how much timing/boost you run on pump.
26psi and that high timing you like isnt gunna work out well on pump w/ a larger turbo like this..

It's an awesome turbo. I got the first one a while back. I'm working on getting it going with e-85 soon. I'd try stage 2 code modified to your taste. stage 2 used the 3 bar sensors and wasn't rising rate.
Keep in mind guys/gals that the FP 'green' spec turbo is the one with the 47lb comp wheel AND the upgraded turbine side.... expect a little later spool (~3600-3700rpm compared to 3400 with just the 47lb wheel) but significantly more power potential. The regular 47lb upgrades will max out in the 440-460range depending on setup and the 'green' should max out in the 500-520whp range....
I'm no tuner, but I would not assume that you can use the same timing as a stock S3 or even a typical big wheel S3 tune... I'm sure Ted knows this and will tune accordingly as he is quite the accomplished tuner...

Honestly, do you recommend porting the manifold before I install it?
Well before any turbine upgrades, the S3 is one of the manifolds that I work on that show the GREATEST gains out of just about anything else The caveat to that is although I have ported and coated two manifolds for FP specifically, I have yet to see any real world results from them let alone a true side by side comparison....
With that said, I do think there is merit to the portwork on any cast manifold. As in FFP's recent testing with AGP's manifolds, we were able to prove that not only is overall power increased but spool is reduced from the portwork and coatings.... So it's up to you to decide if porting the compressor cover and manifold for $395 +shipping (+90 if you want the ceramic option as well) to gain maybe 20-35hp (speculative at this point) and decreased spool time, is worth it. Most S3 kits go from hitting full spool ~3100-3200 down to ~2700ish after portwork but I honestly don't expect as dramatic of a reduction in spool from the portwork as the larger turbine wheel is already helping out the the high backpressures already but I do expect benefits never the less... maybe from 3600-3700 down to ~3400-3500?
