That would depend on the how much money *actually* went into cracking the code. We don't have a real number here, millions is just your guess. My guess is that it's something much lower, and that when it's cracked, it's cracked for all or almost all products of a particular manufacturer. There's not a lot of engineering required to build a flash tool. You can actually buy base designs for such things, and contract an EE to make some modifications to it, probably for less than $100k. The software probably cost $300-400k to develop, depending on how they did it.
My bet is that they are making a handsome profit at $1k. Pricing for this kind of thing is not set by supply/demand, it's usually set by some guy who looks at the market and says "The price should be $xxxx". Fortunately for SCT, there is no real competition in their space, so they can charge what they like.
That being said, considering the alternatives out there the price is good. An AFC/EBC setup would cost about $1k, but still wouldn't let you input ignition timing maps, and you'd be required to splice wires and rearrange things underhood.
However, an EBC and SAFC have residual value - you can sell them when you sell the car. I don't know if the same is true for the SCT package, since it locks to a VIN. If that's the case, then the actual cost of the SCT package is much higher.
