Find the firmware for the MSQ you were running before. Reflash that.
If you're running extra code, you don't need the boot jumper. You have to tell the batch file that you're not upgrading from standard code. If you messed that up already, and loaded it like standard code, then you will have to re-load it that way (like standard code with the boot jumper). The boot jumper is that blue jumper on the top of the MS2 chip.
If you have no idea which firmware you were running with your working MSQ, you may try opening it in megatune and reading the top of the screen. It'll tell you which version of the firmware you're running.
Once you reflash the firmware, reburn the MSQ and you should be back to where you started.
