Yup. You're gonna have to fork out $1,000 to get your car back from the shop. Typically the shop will present a bill for...oh for example..$5,600 and the insurance company will cut a check for $4,600.
Check with your insurance agency about how they will handle it. Typically they will sue the other person for damages + legal fees. Sometimes they'll get you your deductable back.
Most lenders don't allow deductables that high in my experience. They typically have a max of $500 because they don't want to lose their collateral.

Talk to your insurance company. Most agents who handle claims are pretty straightforward with the claims process and will answer your questions for you.
